Some programs, e.g. php, java and phing, support user-defined options with "-D<property>=<value>":
$ php -Dassert.bail=1 -Dphar.readonly=Off somefile.php
$ phing -Duser=cweiske deploy
Console_CommandLine should allow multiple of such undetermined options.

There are no modification required to solve your need.
